Figure construction, mostly. The "New sculpt" figures from 2002-2005 are basically constructed the same as the classic 80s GI Joe figures, but with more modern sculpting techniques.
The 25th line is an all new construction style that doesn't have any o-ring construction elements in it

Lets see... Easy way to explain it. You have several eras of 3 3/4" GI Joe:
RAH - Real American Hero - 1982-1994
ARAH - Anniversery - 1996-1998, 200-2001 - Repaints of RAH figures
JVC - Joe vs Cobra 2002 - Think Neo-vipers with t-crotches, sound attack weapons and horrible proportion problems
ST - Spy Troops - 2003 - Better proportions but still horrible in a lot of cases, better gemick but still not perfect
VvV - Valor vs Venom - 2004 - The Joes shrunk a bit, proportions were still getting better, some great figures
DTC - Direct to consumer - 2005 - 4 waves of figures and a hand full of vehicles (Some of which were awesome), Mostly repaints of VvV figures
New Sculpt - JVC, ST, VvV and DTC all lumped under one umbrella
25th/Modern Era - What you currently see on shelves. No o-ring

Vintage Sculpts
1982-1994 A Real American Hero (RAH) - The original Joes and the original Joe molds (aka "Vintage" sculpts).
1997-2002 The Real American Hero Collection (RAHC) - Repaints of ARAH figures - Initially Toys R Us exclusives in 97 and 98, they went mass-retail in 2000-20001, and had a single Internet-exclusive wave released in early 2002.
* Repaints of Vintage Sculpt figures were also released throughout the New Sculpt era, most notably in Special Team multi-packs, Comic-based 3-packs, and with Exclusive Vehicles.
New Sculpts
2002 G.I.Joe vs Cobra (GvC) - brand new molds for the first time since 1994. Some weapons have "Sound Attack" feature.
2003 Spy Troops (ST) - more new molds in the same style as GvC. Some figures have removable "Spy" Armor.
2004 - 2005 Valor vs Venom (VvV) - Revised style, closer to vintage. Some figures have "Action Attack" feature.
2005 Direct To Consumer (DTC) - Wave 1 included molds created for "Robot Rebellion", a follow-up to VvV that was aborted in favor of 8" Sigma 6 figures. Waves 2 & 3 were VvV repaints with some new parts, and were also available at Toys R Us. Wave 4 was cancelled due to poor sales, but is now being released by the Collector's Club.
*After DTC, the only Vintage sculpts released were the Collector Club exclusives for the GIJoe Conventions in 2007 and 2008. New Sculpt figures were also retired, except for Collector Club releases. A previously unproduced Cobra Commander mold meant for Robot Rebellion was the 2008 subscription figure, and DTC wave 4 (obviously) is a club exclusive. Hasbro does not produce Vintage or New sculpt figures anymore.
25th Sculpts
2007-2009 G.I.Joe vs Cobra (25th) - What you currently see on shelves. Also includes figures based on Resolute, coming in 2009.
2009 G.I.J.O.E. (Movie) - figures based on the upcoming movie, which will be released next summer.
